I think it's very much the idea of "Where have YOU been? I hung around and waited, and I've been doing this on my own?" The imagery of God doing nothing and smoking a cigarette on the corner really gives the impression that he just hasn't been listening. Regardless of your own theological leanings, everyone has this experience of dealing with their problems alone and feeling like they lack anyone to lean on. The speaker goes on to list how he's felt abandoned of late and now he's been "found". The song has a very positive, feel good chord structure, but the lyrics give it a feeling of hopelessness. Of an unwinnable struggle. However, I hink the idea that he's finally been "found" give the idea that maybe he no longer has to struggle alone. I still think that the words are an angry accusation, the kind of accusation we've all given at one time or another.
