Ok people. If you actually read the lyrics, she's not commenting that she likes Judas or holds onto evil. If you actually read the lyrics and understand that she is singing from Jesus' point of view. That gives you a whole different perspective. If you see those lyrics as from his point of view. Need I say more? I'll admit she does go from the biblical sense of the story to perhaps her point. What I gather from these lyrics is she's taking a story, that is well known and telling parts of it as through his eyes. Hope this help some of you understand the lyrics better.
