I believe this song is about Fall Out Boy in the music business and their desire to be remembered for "centuries".
"Some legends are told some turn to dust or to gold, but you will remember me, remember me for centuries" Through this line they are saying that they don't want to be legends that are forgotten and turned to "dust" but that they want to be remembered for "centuries".
"Just one mistake, is all it will take, we'll go down in history, remember me for centuries" Through this line they are telling us the story of their not so successful album, "Folie A Deux", and how it caused them to "go down in history" and disband.
"Until you die for me, as long as there's a light, my shadows over you" In this line they are stating that as long as they have fans that support them and continue to listen to their music, they will continue to produce music and be remembered.
"Cause I am the opposite of amnesia" Amnesia is a condition in which people suffer from severe memory loss. By claiming the opposite of this, they are saying that they will not be forgotten and that they will be very well remembered.
"And your a cherry blossom, your about to bloom, you look so pretty but your gone so soon." They are comparing todays music artist with these flowers. Like the flowers life cycle, the artist are popular and attractive for a small period of time but eventually fall off the radar.
In my personal opinion this whole song has various metaphors indicating that this song is about Fall out Boy in the music business.

I believe it stating through death you will never be forgotten so long as your story is passed down from generation to generation. The story you write, the life you create or the person you become will never be forgotten by those you love. I have learned this over the years from my family, friends, teachers, and jrotc instructors.

The theme of the song Centuries is to never forget for centuries. This is the theme because in the song it is say "remember me for centuries, hey, hey, hey, remember me for centuries". In the first stanza they were saying that legends are told but then turn old. In stanza 4 they were saying he was the opposite of amnesia because they want him remembered and not forgotten. Also in stanza 4 are saying that when legends bloom they eventually be forgotten. In stanza 5 they are saying that legends are frozen forever and will not be forgotten. Also in stanza 4 he wants everyone to know him though his dreams.

Centuries, this song has it's name thrown out there. As the line quotes, some legends are told, some turns to dust or to gold, either this song would be remembered or forgotten. There's a chance that they want to be remembered until their name is all over the world, or they would like to be one to be remembered as a great memory of the past but wants to last, hence the line, you're a cherry blossom, about to bloom, you look so pretty, but gone to soon.
